Ok as Far as i know off this list is Now Complete Enjoy

Area 01: 2 Secrets

Area 01: Secret 01: Continue to the right until you get to the second building. Take out any soldiers on the ground or on the first set of platforms above ground, then walk along the ground to the right. You will need to grapple and swing across to the right in such a way that you grab the far right edge of the ceiling above you with your arm fairly well outstretched. I found that I had to start a few steps back from the water in order to hit this right. This should give you enough momentum to grapple the light to the right of the water, and from there, it's just a few more simple grapples to get to the yashichi.

Alternate method by KingBroly:

Instead of taking the low road take the high road, clearing out the enemy by the door up top. Then try to grapple to as close to the right edge as possible then swing off, giving you a bit more time to react as you come to the first lamppost. You will be in the water for the final grapple, but you should hit it just in time.

Area 01: Secret 02: In the Area 01 inside cave drop to the bottom of the shaft and head Left Kill the two guards and then the Robot/Laser. continue to head left killing the other guards and Robot/Laser until you have to go up. head up then take the first Left chuck a grenade at the Wall it will reveal a new door to Secret Challenge 01

Area 02: 3 Secrets

Area 02: Secret 01: Enter the building and move to the right along the floor. Fall in the first pit and grapple the ceiling before falling to your death. Two swings should get you across the pit. Proceed right to the elevator, take it up one level, and go right for your yashichi.

Area 02: Secret 02: Above the Boss Door in Area 2 to get it Start from the Comms Room and head left Dispose of the first tank and keep heading left. When you come to the Second Tank dispose of it. Then move against the left wall, But look right and crouch, drop a grenade down it will open the path below(A sound will confirm if you got it right). Head right and drop down and try to swing left. You should be above the Boss's Door if you look up you should notice an opening Stand on the left side of the Blue Barrel and aim up with your claw and pull yourself up to find a Door which holds the Upgrade.

Area 02: Secret 03: From the Boss Room Door drop Down to the bottom and head left. You'll See a ledge that you need to swing to so swing to it and keep going left to you meet an elevator take it to the next left and go left to another elevator and take that up too. you should now be in a room with to paths up wards left and up wards right it doesn't matter which one you take first because you'll be using them both. a couple of levels up each path you will find a Switch on the wall that needs to be pulled. so pull it until you cant pull it anymore then go to the other side and do the same. Once you have activated both Pull Switch's head up to the far right to find another elevator. ride it to the top and enter the door to your left. once inside you'll find Secret Challenge 2

Area 03: 2 Secrets

Area 03: Secret 01: Now there two ways to get this Before you complete the game and After ill tell you them both.

Before: make you way to the top of the mountain but don't go inside instead drop down one level and head right you should come to a dead end. switch to your Bazooka and grapple straight up to the ceiling and Fire this might kill you buy it might not. you'll see now a very small tunnel has appeared do not worry about it just head back down to the bottom of the mountain and as far right as you can go. No your way down you might hear a sound to say the secret area is open once at the bottom far right you should now see a door. Go side the Door to find Secret Challenge 3

After: make you way to the top of the mountain but don't go inside instead drop down one level and head right you should come to a dead end. switch to your Bazooka and grapple to the platform to the left and Fire your Rocket and control it to hit the Ceiling to your upper right. you'll see now a very small tunnel has appeared do not worry about it just head back down to the bottom of the mountain and as far right as you can go. No your way down you might hear a sound to say the secret area is open once at the bottom far right you should now see a door. Go side the Door to find Secret Challenge 3

Area 03: Secret 02: Once inside, fall past the series of soldiers. Once you reach the comm room, continue to the right, swinging from the ceiling, grab the section of the ceiling on the right, and pull yourself up. Continue up the two elevators and grab your yashichi

Area 04: 2 Secrets

Area 04: Secret 01: This is the wall Below Secret 02 grenade the wall to reveal a new door to Secret Challenge 04

Area 04: Secret 02: Swing past the spikes at the beginning of the level, then proceed up and go as far left as possible. You will run into a wall with a little crack at the top. Use either the bazooka or a grenade to take the wall down. Proceed to the left over the spikes. Pull yourself up through the differently-colored platforms in the ceiling, and continue to the right over a long series of spikes for your yashichi.

Area 05: 2 Secrets

Area 05: Secret 01: Near the bottom of the tower is a building with a picture of a hardhat on it. Stand on top of this building, swing to the right, and time your arm so that you just grab the far right edge of the ceiling (just below the blue barrel). Hold right to launch yourself out to the right. If you're successful, you should land on top of the crate that prevented you from moving to the right. The yashichi is sitting on a platform.

Area 05: Secret 02: Make you way to the very top of the level once there you will see a blue Block shoot it and drop down the the last comm room you where at. now drop one floor day and move to the left at the end you will see a door that was once close. Go side the Door to find Secret Challenge 5

Area 06: 2 Secrets

Area 06: Secret 01: Move along the top of the level until you reach a series of lampposts. You will need to grab the first one to the right of centre. Then pull yourself up, and while you're sliding off to the right, grab the next lamppost. Chances are, you grabbed it left of centre. Pull yourself up, and while you're sliding off to the left, face right and grapple the lamp right of centre. Pull yourself up, and while you're sliding off to the right, grab the last lamppost. Pull yourself up and grab the ledge to the left. Pull yourself up, walk left, and grab the yashichi.

Area 06: Secret 02: In the Second part make your way to the far right to where the Barrels are being chucked down at you. Carry on to the right until you hit a ledge, Drop off the edge and grab to the left as quick as you can try to make it so your under the ledge. Drop down and you should land in front of a door. Go inside and shoot the two Plasma Laser Blocks on the upper level and enter the door that just opened to get the Upgrade.

Area 07: 3 Secrets

Area 07: Secret 01: (This is the Hard one) right at the beginning instead of using you Vector Cannon drop down the shaft. Now get ready to use your straight grapple (Down + B) as soon as you in range of the ceiling use it. Once you on the ceiling swing Right and Upward grapple the ceiling piece thats sticking down. now your going to be hanging to close to the ceiling so drop down and upward grapple to give yourself some space and use your Shotgun to get yourself swinging again and swing to the right then upward grapple to the ceiling piece and pull your self up. Now just head up to the door and use your Machine gun on the box to open the door and the upgrade is inside

Area 07: Secret 02: From the Comms room grapple up and look right you should see 4 lamppost grapple on the one in front of you then swing right then right again you should now be swinging on the right lower lamp post. From here swing left and Grapple Up wards, Use your shotgun to get you swinging again then swing and the and make you way to the door. Go side the Door to find a Secret Challenge

Area 07: Secret 03: From the boss door, head right. There is a platform hanging over a whole lot of nothing. Drop off the right of it, grab it, and swing left in such a way that you don't land back on the platform. As you're falling, you will see an area carved out of the wall to the left. Grab the ceiling just as you pass it and swing left. From there, you can't miss it. If you miss the ceiling grab and wind up standing on the floor of this little passage, unfortunately, you will have to go back around. The ceiling is just barely too high to grab from the ground.

Area 08: 2 Secrets

Area 08: Secret 01: In Area 08 once inside advance 3 floors up and head right you come to a room with and opening up top go back in to the corridor and grapple to the right ceiling edge swing right then upward grapple to the brown ceiling piece. Pull yourself up then switch to your shotgun fire a shoot this will make you start to swing. swing to the left and grapple up again you should hit the ceiling use you Shotgun again to start yourself swinging and aim for the door the Upgrade is inside

Area 08: Secret 02: From the door leading to the boss, ride the elevator up and take the top door. In the next room, cross over to the top-right platform, grab just to the right of the gap in the ceiling, and launch yourself to the left. At the peak of your jump, throw your arm upward. If done right, you'll just barely grab an off screen platform the yashichi is resting on.

Area 09: 1 Secrets

Area 09: Secret 01: Once you get inside, there will be a series of steps leading to a long drop. As you're falling, you'll notice a passage leading off to the left. In order to get in there, you'll have to grapple the ceiling. If you pass it up, it's too late. Call for extraction and try again. Once you get in, head to the left and fall down the next pit. You may notice a closed door. You'll come back to this later. Go right and use your arm on the bolted door to pass through. If you had not come this way first, you would not be able to go back to the door once you had opened it.

Progress through the level as usual. When you get to the series of conveyor belts, before even moving up them, go to the left. You will see a blue switch on your level, and another one on the next level up. There are actually blue switches on every level of the conveyor belts, and you will have to shoot them all. Move up one level, shoot the switch. Up another level, shoot the switch. Fortunately, once you've done this, you get a handy respawn point at the top switch. Now go all the way back through the level until you hit that closed door. It leads to a room with the yashichi inside.

Area 10: 2 Secrets

Area 10: Secret 01: Go through the Level until just before the Slimes you should notice to routes up you want the one on the right. Now to get up face towards the right wall and shoot your Claw out (Forward + B) it latch on to the wall if so hit B to pull yourself in. Now use your shotgun to get your self swinging again. Once you start Swinging swing to the Left and Grapple Up wards you should hit the platform just pull your self up swing to the right and shoot the two Vector Beam Blocks and go inside the door for your Upgrade

Area 10: Secret 02: Proceed through the level past the platform that carries you across the spike pit. Drop down the shaft and kill the mini tanks roaming around. Go to the right. You'll see a low spike ceiling - you can't walk under it, and there aren't any slimes around to carry you through. Walk right up to the ceiling, turn left, duck, and switch to your shotgun. Keep ducking, and fire. The momentum will carry you back wards a little ways. Repeat until you are on the other end of the spikes. Yashichi's in plain sight.

Area 11: 2 Secrets

Area 11: Secret 01: From the Comms room head left and swing over the Block and try to land just before the First Shaft. Drop down the shaft as you are fall you will see a room to your left grapple on to the Ceiling of the room. once in side you will see a hole to your left Fight you Arm through the hole (Forward + B) and grab hold of the bolt keep hitting B until the bolt has come out. Drop down the shaft and Now head back to the comms room. From the Comms room head left and swing over the Block this time try to grab one of the round things in the air then swing left and drop trying to land in front of the Second Shaft. Drop down the shaft as you are fall you will see a room to your left grapple on to the Ceiling of the room. Go side the Door to find Secret Challenge 07

Area 11: Secret 02: Work your way to the right and then up until you get to the comm room. Go left until you come to a crate blocking your way. Grapple the ceiling just above it and drop down on top of the crate. Grapple the ceiling to the left, and when you're just at the peak of your swing, grab the... uh... circular doohickey above you. (If you grabbed the left side of it, great. If you grabbed the right side of it, as you're sliding off to the right, try to grab the left side of it and pull yourself up.) Then when you're sliding off to the left, grab the second circular thing directly above you, then the third one to your right, then the ledge to the right. From here, it's just a long swing along the ceiling to the left to get your yashichi.

Area 12: 1 Secrets

Area 12: Secret 01: Go down the elevator and enter the door to the left. Fight through the room to the left and go up the platforms. You'll notice the ceiling rises to the right. You'll have to swing and grapple your way to the top. It's not difficult enough to break down swing-by-swing... now that you know where it is, this shouldn't be much trouble.

great list i think you should include the secret on the Albatross, but otherwise great list.  I don't know if it is actually called a secret area, but it would be nice to put in.

Yeah its not classed as a Secret Area so i didnt add it to this list but it is in my Data Base List
