No offense, but your first 3 suggestions are pretty terrible. This isn't GTA nor is the country where this game takes place stable enough to enable those features to work properly.
Customisation would defeat the purpose of playing as Rico Rodriguez, who is the games protagonist. Whats the point in changing a pre-developed character? He's part of the storyline; the player isn't.
Mini-games would detract from the fact that this is an action game, not a laid-back GTA-goes-tropical life simulator.
You can buy weapons and vehicles from the black market in Just Cause 2. Haircuts, clothes and food are totally pointless... I honestly think that you have played way too much GTA or Saints Row :)
Animals would be cool, but maybe the player gets penalised for killing them, because its not fair to hurt animals under any circumstance.
Base selection would work, but I liked Just Cause's system where after you'd finished the game you pretty much had bases in all the different areas anyway.
Great to hear your feedback though, I do hope I wasn't too harsh on your ideas.
