trying to find the main quest route but Im just traversing the waters finding treasures. 

I saw I should do some leveling at Gongora's place to 50, where is that place and where is the main quest place i should go?  Found a Terrace cave but seemed a bit tough for my level.  Anything worthwhile in there?

The start of disc 4 is a chance to run round doing side quests and revist old areas to complete treasure clues, royal seals etc. I started at Gongoras mansion and opened the secret cave which is a great place to level up to around level 45. If your characters are around level 35-37 you will pretty much level up every few rounds.

The Terrace Cave is essential if you are going for the Treasure Trove achievement as Cubic Music Score 7 is in there

yeah, go to Gongora's mansion back at Urah to level up in the basement for a while (get most of your party on Anti-Petrify to fight the monsters in there), you want to get as high a level as you can here then move on to the outside of the Temple Of Enlightenment (NOT INSIDE) and level up till your hearts content out here...you will be more than enough leveled to complete the story after hanging around outside there for a while!

You go to the Temple of ruins? Not sure if that's the name. Anyways take your ship to the bottom right of the map on that island. Dive down and there should be an opening. Then surface up. On the map it looks like a open whole in the island. Anyways, there you get the stone for you ship so you can sail through the tornado's. I was stuck at this part too. Another place to level up is the place right above numara with the kelon's and the ground shaker's (something like that). Hope that helps.

Go to numara and a Battle triggers where you fight some dragon looking enemies.

No way. You fight one dragon which has 10000 HP. Around that anyways. Doesn't really do much damage. He does paralyze so be prepared for that. Other then that no threat. I took him down in about 2-3 turns and I wasn't as high leveled as you. After this fight you fight 4 more of these dragons. It's a mini game where there is 4 dragons going towards numera and you have to fight each and make sure none get to numera. Just put them to sleep and go get the next one or take them down quickly. Anyways, not hard.

Its a big Boss fight coming up, you'll need Skills like Fireproof or Absorb fire, and good Wind Rings/Wind Spells. I hear you can put one to sleep then hit another (you have to kill like 5 of these before they reach Numera (and they dont stop while you fight one). I havent gone there yet wanted to try taking out Persona (to get Absorb Fire).
 
So save first, if you miss one its game over.

I found these fights easy. Didn't really bother with anything you said. I just fought them normally. Aquara or windus with Jensen I think and just attacked with sed seth and kaim and healed with cooke I believe. The fights are really easy.

yeah took me like 3 tries to get this Numara mini game completed.  They have 14,000 HP each and if you don't sleep you need to be able to take them down in 2-3 rounds or they'll reach the shore.

I think you're getting confused with the first boss you meet. Thats where you have to find the four poem fragments.
Persona is an optional boss you can meet at the start of disc 4; you have to revisit the Old Sorcerers Mansion with Sarah.

No. I know which boss it is. I tried going to fight him wouldn't work. Went in 2-3 times. He wouldn't apear. Then I found the last poem fragmant in the main lobby of the mansion went back and persona appeared.

This game seemed very linear until Disc 4.

You can't buy anything at the moment. After you have advanced the story a bit further you will get access then

You can still do side quests right up to the point before you meet the final boss (before you enter the Hall of Mirrors). You will get a couple of warnings before then saying you can't go back but, bizarrely, they're not true. Don't worry too much about buying the best weapons, most of the best ones are the result of a task or beating a boss and therefore are free. Tolten's Royal gear is some of the best in the game (once you learn the Royal Equipment skill) and none of it can be bought.

I don't know how far you are in the game but up to level 45ish the best place is the Secret Cave (behind Gongora's Mansion). After that the Ancient Ruins and Temple of Enlightenment are probably favorite. Get all the immortals in your party and have everyone learning Sed's double sp skill as soon as possible.
Also maybe give the Backyard (Low Town Gohtza) a go. Don't be fooled by the lack of a completed battle screen as the sp is still added behind the scenes.

^^^  ah.  i noticed it wasn't giving me SP points, good to know it actually still does behind the scenes.

Im currently level 57 @ the Temple.  As far as the story I went to Numara and fought the battle where enemies were trying to get to shore.  Not real sure where to progress the story next but thats the last thing i did.
