I think it means weapons you buy with upgradium, not weapons you get for finishing certain levels. For example how would beat bosses without the EMP, and how would get into the radar dish without the tractor beam.
You're right. The only upgrades that count against you are those you pay for. EMP is the only allowed weapon since it's given to you. Also, the tractor beam and the point-to-point beam. No armor, no weapons, no speed, just those.

Actually, it's not that difficult. I got spartan my first time through. I could be a glutton for punishment, but it's most likely because I was staying home sick and had plenty of time. Plus I didn't know it could have been so much easier with all those upgrades. You could probably have done it your first time too if you had a lot of time and didn't know any better.
Spartan is time consuming. Upgradium was hard, because you have to find all of them and swing like a crazy man to get most of them and beat the level after getting them without getting killed, even on boss battles. At least the last boss doesn't have any to collect!
